Might want to check /usr/src/linux/Documentation/kernel-parameters.txt.
There are kernel command-line options that can be used to force different
shutdown and restart methods. Usually used for buggy BIOS'es that don't
deal with power states correctly.
There is also a kernel compile time option to fix this, if you choose to
rebuild. Your machine might be one that has "issues" ;-)
