[LUNI] IDE controller on motherboard

I have some wacky things going on with my IDE subsystem and while I would usually suspect the attached drives to be the real problem, I have some indications that it might actually be the controller.
Question: on your typical motherboard (less than a year old) the chip that controls the IDE system controls both, primary and secondary, channels at the same time? Or are there separate chips for the primary channel and for the secondary channels?
Second question: did you ever have a case where the IDE controller on your motherboards seems to be flaky?
